I can really only think of one, and it's based on the way your fanfic crossovers were set up.
Doctor Who/War of the Worlds. (Television series, that is.)
jblum's recent blogging about the second season of WotW brought to mind a story I've wanted for twenty years — a Star Trek: The Next Generation/War of the Worlds crossover.
And it occurs to me that McCoy-era Doctor Who was also contemporaneous with War of the Worlds. Imagine a story where Harrison Blackwood's team gets called in to consult with UNIT in the UK because the aliens are waking over there, and then the Doctor and Ace get involved...
